Youssef Msakni got the only goal of the game in the 47th minute, scoring a long-range strike past goalkeeper Maduka Okoye.
Nigeria’s woes were made worse when Alex Iwobi got a red card following A VAR review.
The three-time African champions were unable to muster a fight-back in the game, and bowed out of the competition.
